There is a known problem with using a trackpad in Marathon. I don't know if this has been fixed in Aleph One. Also - it does work under OSX, either running the original through the Classic environment, or natively if you download the Aleph One application (the updated Marathon engine from the open source base Bungie released) from http://source.bungie.org/

Aleph One will only run the Marathon 2 and Marathon Infinity scenarios, so if what you're trying to play is the original Marathon, you'll also need to download "M1A1", a port of Marathon 1 to the Aleph One engine. You can grab it from the Archives here, http://archives.bungie.org/, or from Fileball, http://fileball.net/marathon/.
