I don't see why everyone interprets Cortana talking to the Gravemind as a sign of insanity. Seems like a perfectly reasonable thing to do. The Gravemind may be the (or a) controlling force behind the Flood, but it also doesn't want the Halos activated, and if it weren't for the Gravemind's intervention chances are the galaxy would be destroyed by the end of Halo 2.

Just because the Flood are our enemy does not make them completely evil. I thought that's one of the lessons people would have learned from the Covenant storyline in Halo 2...

(Just watch, I bet you'll get to play as a some sort of uber Flood Combat Form in Halo 3. Makes sense... Halo 1, one sided story against two other enemies. Halo 2, two sided story against a common enemy. Halo 3, why can't we all just get along and not exterminate all life in the universe?)
