They haven't officially, publically stated so, because they weren't giving any story information out, publically, until after the MS purchase, after the story had changed. But I've spoken with an ex-Bungie employee who shall remain nameless for his own protection (not that Bungie really cares, I'm sure), who related to me a pre-release version of the Halo story as told to the Bungie crew by Jason Jones himself, back before the buyout. This was apparently one of *many* different prerelease versions of the story which eventually evolved into the current story, so I don't know if the one I heard was the *first*, but it was an early version ('98 or '99), and it was set in the Marathon universe.

In the version told to me, the story was set after the Marathon trilogy; the Covenant WERE the Pfhor, or what was left of them, and their slave races, come back for vengeance; and the Forerunners WERE the Jjaro and WERE human until the activation of the Halo(s), after which only 'ascended' cybernetic forms survived. The "lost colony worlds" that the fledgeling human empire discovered (mentioned in the Cortana letters - or was that some other source? I don't recall) were other Forerunner planets that survived the activation of the Halo(s).
I wasn't explicitly told so but it's pretty obvious given this much and the Cortana letters, that the player character was the player from the Marathon trilogy, and Cortana was (probably) another AI from Marathon. ("There was a fourth. You couldn't have known.")
