Did bungie say that Halo was originally set in the Marathon universe? I have been under the impression that Cortana has always been in it, the Covenant has always been in it, and the basic story has always been about defending Humanity from the Covenant.

Anyway, it's not beyond Bungie to make the connection difficult - they tend to make everything a puzzle. Also, consider, it would have been debatable whether PiD and Marathon were in the same universe had Bungie not come out and statedd they were.
