Oooh. You're very observant. Maybe I should start reading things like this.

Master Chief is one of the coolest video game characters ever. He doesn't seem to fit in the same exact person as our Player in Marathon though. Perhaps as you said, he's more like another incarnation of him. Or, the Player's mind might be held in some sort of computer-stasis(he is some sort of cyborg, right?) and when the... um.. what is Master Chief again? Anyway, when they started developing the super-human guys, they found that consciousness floating around in the computer network, and realized who it was, then took it and transformed him into Master Chief. Did that make any sense? I don't think I know enough about the other Marathon games to say something, but it would be a cool idea anyway.

What do you mean incorporate it into Halo 2? It would be cool if they did, but I think there are thousands of Halo players who know nothing about Marathon, so they can't make it a huge deal. Unless Cortana goes Rampant or something. Now THAT would be cool.
