I was just re-reading this:

"While naturally the Flood is simply too dangerous to release, my mass sterilization protocols may have been in need of being activated."

I just thought - what if 343GS didn't mean "While of course the Flood is simply too dangerous to release....." but instead "While in their natural state the Flood is simply too dangerous to release...."

I'm not convinced by this interpretation myself, but it could complement your idea that he means literally to sterilize the Flood so that they can't reproduce - and maybe would not then be a threat.
