Unfortunately though, Cortana's specific wording when she first realises what Halo is would seem to make this unlikely: “The Covenant found something, buried in this ring, something horrible, and now...they're afraid.” That kind of implies they'd not encountered the Flood before, and that finding them on Halo was an accident. That said, the idea that they knew the ring contained some sort of superweapon would be a logical cause to deify the forerunners, although that isn't *that* new (“According to the data in their networks, the ring has some kind of deep religious significance. If I'm analyzing this correctly...they believe that Halo is some kind of weapon. One with vast, unimaginable power.” - Cortana in T&R). I really wish I could find a copy of Starhammer though, it seems pretty much impossible to get hold of...
