Here's something i thought of, i dont necesarily think its right, but i just thought i throw it out here to see what other people think. My idea on the forerunner is that they were an AI created by humans. They resemble humans, but are perfect machines that are physically and mentally superior. Their close resemblence to humans explains GS343's reaction to humans and forerunners as the same being. They could have been created for many reasons, but most likely military purposes. The human race could now fight a war and suffer virtually 0 human casualties. They had access to a virtually limitless supply of the perfect soldier. The forerunners AI became to smart, so they seperated and created their own world, Halo. This could explain the reason Halo's atmosphere resembles Earth's; it is the only one that the forerunners had really been able to get a good look at.

Now, the forerunners knew they were superior to us, and hated to see a weak (in their opinion) race sending thousands of their kin out to die in wars. They had to make the ultimate weapon to destroy humans, but NOT destroy the forerunner left on Earth, explaining the biological nature of the flood. It also explains why the flood is all over Halo: the forerunner have no reason to fear it.

The Halo in itself was not a weapon. The flood was the actual weapon. A good analogy would be a missle in a silo. The silo (Halo) stores the bomb, and from in here it can be worked on and perfected. Then when the time comes, it unleases the missle (the flood) to be used as the tool for destructuion.

Humans are almost completely wiped out by the flood, except for a few various colonies that are able to relocate and reproduce, evetually restarting and rebuilding the human race.

The covenant see the flood also as the ultimate weapon, and wish to gain the power for themselves. They eventually overpower the forerunner. My idea on how they were able to do this, if the forerunner were the perfect soldier, was that the forerunner became to proud and thought they were invinceable. They figured no one could beat them with the flood on their side. They let up there defences and the covenant didnt have such a hard time eliminating them.

As for the covenant wanting humans dead, what i assume is that they thought the original owners of the flood came to reclaim it. If that happened, the humans/forerunner would definitly use the flood to overpower and kill the covenant.
