AoTCR is all underground. First, when Foe Hammer receives the coordinates from Cortana, she's a bit incredulous that they are heading down or under SC island and mentions something to the effect of problems with manuevering her Pelican under such circumstances. Second, when you come out on the first bridge, Cortana is mildly surprised by the snowfall, since it is artificially generated. Finally, if you get hold of a Banshee and take it up to the top, you'll hit a blinding white ceiling, a situation that would not occur if you were in Halo's above-ground atmosphere.
As far as the location of AoTCR, it is difficult to say. I had the impression that it was below SC (relatively speaking)-- maybe because of the vertical quality of the shafts, the fact that FH heads the Pelican downward, (although it does rise in the innitial scene of AoTCR, which means it probably traveled horizontally at some point)... but, it's location is kind of iffy (why else would you need a map to find it if it was just straight down). I definitely don't think it is on the otherside of Halo. If that thing is 10,000 km wide, just think how long it's circumference is! Probably anywhere from 200,000 --600,000 km! To give you some idea, the United States is about 4500-5000 km in length. They don't hand out drinks, pillows, and movies on the Pelican.
Just like you don't put a door to a room on the other side of the building, it would probably make more sense to put the control room near its door -- the structure on SC.
