If 343GS really had 100,000 years, and all of the combined knowledge of the pre-humans (Lord of Admirals et al), wouldn't his directive been to rediscover the cure? There is no cure. There is no immunity. Hence, wiping the galaxy clean is the only victory. It is why the Didact accepts the strategy of the rings in the end.
