I remember the book actually made that distinction : somewhere, can't remember the page though... Check the end, when the Didact drops his shoulders and asks if "the Flood can choose to infect or not infect". If 343GS really had 100,000 years, and all of the combined knowledge of the pre-humans (Lord of Admirals et al), wouldn't his directive been to rediscover the cure? There is no cure. There is no immunity. Hence, wiping the galaxy clean is the only victory. It is why the Didact accepts the strategy of the rings in the end.
