If history is anything to go by, that generally causes more problems than it solves.
Thinking about it logically, the Air Forces should actually still be significantly larger than any UNSC Navy fighter forces as there are only so many ships for them to launch from vs how many airbases each colony planet could have. So really it might not be all that different from the way the USAF and USN is right now, just replacing oceans with space.
