So? =p US Navy aircraft operate in the sky not the sea, but they are still Navy. ;)
(they did actually launch from the ground, and aerodynamic surfaces suggest they are capable of atmospheric flight. Not much point in ailerons in space).

The UNSC Air Force just seems to be the aerial equivalent to the UNSC Army.
Primarily planet based instead of ship based and orientated around defence rather than strike.

But that doesn't mean they have to be limited to atmospheric flight.
To put it in current US terms, maybe think of them along the lines of the Air National Guard.
