I disagree with you there, I think it's because Cortana's, shall we say, distressed about the ship (or rather part of a ship) they're on blowing up and/or being sucked into a mysterious... thing. I could see, for example, Johnson calling him by his first name in that situation, and it pays to remember Cortana was created from a human brain so she has all the emotions we do.
