I completely agree... someone stepping into the franchise will probably be confused to no end about certain logistical points in the story. Some that stand out in my head are things like how the Chief went from being basically stranded in a Longsword at the end of Halo 1, to showing up orbiting Earth with shiny new armor in Halo 2. Then of course there is the Sgt. Johnson on Earth before the Chief gets there in Truth's ship for Halo 3.

Stuff like this will never be resolved unless there is a definitive book and / or time-line of sorts released. Unfortunately it seems people that look more at the story in a video game will never be satisfied while playing Halo. Oh well!
