Except that the engineers are covenant engineers (more precisely.. alien engineers that the covenant brought with them), not working for the SI. Perhaps it's a sign that indicates the engineers have been the ones bringing the SI back online. Don't forget that the Engineers live to repair stuff and noone has had much luck making them work on specific things without forcing them into it. Perhaps they were even "designed" to do the bidding of humans, since the Forerunners were human too, and they're wanting to work on making another ship using what's left of the city? Or maybe it's intended to clue towards the gate that's hidden underground? Maybe even linking to real-life crop circle designs or something. In the novels, an engineer made the first Brute chopper.. it wasn't supposed to be a weapon at all, but a soil cultivator of some sort. Someone modified it into a weapon, to explain why so much time was wasted on it when the brutes wanted them to work on defunct weaponry.
