They did so knowing that not all that was believed about the Covenant religion was true. That's quite different from saying the religion was false.
The fact that the Forerunenrs did not ascend and were
: still around is proof enough that the prophecy of the Halo rings is false.
That's like saying that because the street is wet, it must be raining. It isn't always so.
In fact, the conclusion of "The Ark" gives Truth a chance to explain exactly the dimensions of his delusion. He recognizes humanity as Forerunners, but Forerunners "left behind" because they were "weak" and Gods must be strong.
He's equating the Forerunners who DID go on the Journey to Gods, as well as equating himself and the other faithful Covenant (excluding the Arbiter and the Elites, whom he argues, "never truly believed" in the Journey (as evidenced by their betrayal) to those godlike Forerunners.
In other words, he's constructed an interpretation of the situation that allows him to continue to believe in the validity of his "great journey" for himself and the other Covenant races, while simultaneously explaining why humanity are Foreunners but still around. They're inferior forerunners; outcasts, cast-offs.

Had they been willing to believe what 343GS told them they'd have been forced to abandon the idea of the Great Journey entirely, as he was unwilling to concede to their use of "inaccurate verbiage" and stated, unequivocally, that the Forerunner died. In fact, that statement bolsters the idea put forth in the terminals that humanity was not, strictly speaking, any kind of direct remnant of Forerunner society, but rather a lost branch of an earlier offshoot of the race. This allows humans to be Forerunner, but also allows 343GS to be consistent when he says all the Forerunner died, and then offers to let them see the "relevant data".
It is obvious they did interrogate 343GS. They are in possession of facts they ostensibly did not have before Arby recovers him in H2.
It is also just as obvious that they applied very specific interpretations to the things he told them. Some they kept secret, some they twisted to fit their own prejudices, and others they denied, calling the oracles "useless" when they clearly are not.
