That's the point though. So in the end, Halo Wars doesn't 'trample over established facts' any more than Contact Harvest did.

But moving away from that a bit, let's remember that its also a fan creation that the existence of Elites and Brutes was classified by ONI.
Bungie have never said that and neither have the books.
That's just the explanation we the fans have come up with to explain the inconsistency presented between FoR and Ghosts of Onyx, then later on First Strike and Contact Harvest (A lot of Civvies made it off Harvest, some of which had seen the Brutes and more of which will have seen the Drones. Getting the likes of Johnson to keep his mouth shut is one thing. Thousands of civilians and the surviving militia, not all of which would have went on to be UNSC Marines, is another all together).

And in fairness, we can't really treat any of our own ideas and speculation like they are true canon.
Just possibilities of variously levels of likelihood.
We should never get too attached to our own ideas and speculations.

While Fanon can be very good, its still not the real deal.
For better or worse, if you really get into Halo, you have to depend on fanon a lot as Bungie say so little and clarify even less in terms of the fiction.

Very very very subjective and almost completely open to interpretation.
At the same time, the Marines seem to already have well established nicknames for them. Split-jaw, squid-lips and Elite itself etc and they are universally used.
Neither one is really evidence, just two things that can support different views if that's how we decide to interpret them.
