I think the best (and least satisfying) answer to that is that Rooster Teeth weren't thinking that the story would end up like this, and at that point in the story there WAS 'such thing as ghosts'. Anyway, Sarge never was a ghost, he only saw Church. And remember, Church had possessed him at that point in the storyline. But that doesn't explain why Sheila's there. So I'm just going to go with what I said in the first place.
In fact, ever since Reconstruction has started, RT seems to have shot down all the crazy storylines with a logical answer. They're in a box canyon as a simulation and to hide Church, the 'time travelling' was just a crazy schenario that command thought up, and ghosts are actually AIs.
They seem to want to make RvB less... crazy. Nooo!
