Before Halo 3 I thought that the Halos killed all but the spores (being non-sentient, small and hardy).
But if that was true and if spores were dangerous without infection forms (a reasonable assumption or the Flood menace would have been gone completely after Array activation), then the Ark would still be a dangerous place after a tactical blast from a correctly functioning installation 04.
The Earth portal is inactive but can we assume that it will never be reactivated?
But remember that Vic DeLeon mentioned that the Flood has a lysogenic cycle. We have twice seen Prophets become Floodified without seeing infection forms digging into them.
Maybe the Flood genome was integrated into their's, lying low, waiting to be triggered.
If GM can trigger a switch from a lysogenic cycle to a 'lytic' cycle then our heroes could all be Flood infected and GM is biding his time to activate them when they have safely returned to their home worlds and have let their guards down. 05's GM could trigger it.
Half-jaw and the Arbiter could return to Sangelios, to a world they think they have made safe - but they are just sleepers waiting to be woken...
And if the flood truly has a lysogenic cycle then it could be their great grandchildren that are activated.
