Regret was also equally free-willed in his ravings, even though he was clearly assimilated. I think in the case of 2401 the assimilation may not have been obvious, but I interpreted the scene to mean that the Gravemind had arbitrary control of their personalities - as a hive mind, it would have no trouble turning 2401's free will on and off (or at least performing a convincing simulation of 2401's free-willed behavior).
