Based on what we know of the Covenant, they wouldn't dare to shoot anything at the Ark. I would agree that the hole didn't put itself there, but it wasn't put there by the Covenant. I would instead assert that the Forerunner built it with a hole in it for the Forerunner ship to fly into. However, (I'm sorry I don't have a still frame) freeze the video at 1:55, and you will see two lines of energy coming from the center hole towards two of the flaps. To me, it looks like the inner surface is splitting as well. Perhaps another set of flaps? I don't know, but I'm pretty sure that the hole in the center will get a lot bigger before the Ark lands.
