Well, it's clear ONI's up to something. It's been hinted that ONI released the Flood on Installation 04, so they needed to have learned of it somewhere else. Or maybe I'm leaping to a bunch of conclusions... Anyway, here are my sources (underline is my emphasis):

HSP: The Covenant released the Flood.

JS: No rational beings would ever knowingly release the Flood. Or, if they did, one would hope they had a damn good reason.

That's all I could find, but I swear I've read some other article suggesting someone on the PoA released the Flood.
