During the level Quarantine Zone (that or Saced Icon, one of the two), you have to take a gondola ride. In the cinematic where you baord it, you can see the IAC (In Amber Clad) hanging in the background. It can also be seen if you look behind you as soon as you have control. Clearly, the humans took the IAC to the Library in order to take control of the Index.
