If you watch the cutscene with Miranda being forced to insert the Index, you can see that Tartarus is annoyed and doesn't want 343 to tell anything (in my opinion). He is forced by Johnson to let 343 talk.

After reading this I do realize that you are correct. That section of my theory may not be correct but I think that some of it is true.
