"Finish what we started" might be a reference to something else as well. "We", could be like "we, the Prophets and Humans" in other words, could mean that the Prophets were allied with the Humans at one point, but the Humans deserted them. Maybe the Humans started to try to activate the halos with the Prophets, then the humans found out what the Halos really did. Then, the Prophets didn't believe them, so they kicked them out of the Covenant. Or the Humans quit. Then, the Prophets were not able to activate the Halos without the humans help, and evacuated the rest of the Prophets off Halo, to form the Covenant and to kill Humans for being traitors.
Just my theory, speculate as you wish.
