Okay, let's throw out all we know about Cortana for a moment and start anew. Up to this point, it's been assumed that she's an AI helping us, the humans. What if she's not? What if she's the AI of the Halo and we just stumbled across her when we got here. She's referenced in the E3 Trailer. But, it never says how she knows that "you" are on board. What if she recognized your presence when you landed and informed the BoBs? Perhaps she's not taking sides because she doesn't want either the Covenant OR the Humans to have the Halo. On top of that, what if Traxus IS an AI aboard the PoA? Or, even better, what if YOU are Traxus? Perhaps a piece of your cybernetic implants were created from the same software as Traxus? Much like Durandal is believed to be a reanimated/rebooted Traxus. Or, maybe She's talking directly to Durandal/Traxus. Also, the termites could be the Pfhor. Not likely, but it'd be damn cool.
