im not exactly sure what your talking about here, it did send off a giant emp spike but they never said anything about it taking out earth's defenses, that is the part that explains why the covies came to earth: because they detected the spike, because thats why it was there in the first place, so that the covies could find forerunner artifacts in the event that the humans captured them. I dont think that forerunner devives would even have systems that could be affected by emp any ways, their stuff does seem to be all crystals and holograms, dont think they use a lot of microchips. So im not quite sure what holes you think this leaves but in my oppinion it fills in most all of them about the Ark location and what not.
