There will most likely be a new set of books (or a book) covering the plot gaps in Halo 2, and that's where most of your theory may come into play.

In Halo 2, you might see other Spartans, but an average player won't wonder where those Spartans came from they'll just go "OH SWEET MORE SPARTANS". Sure eventually he/she might wonder "wait, I thought MC was the last Spartan..". Well then they'd have to buy the books and find out! :)
