The whole point in the PoA's original mission was to help stop the war. After the events on Halo, which is only a 3 day event, the rest of the storyline concentrates on stopping the Covenant from reaching Earth. Yes, the Forerunners, and perhaps the Flood, are a huge part of the storyline; however, the driving focuss of the game is to end the war with the Covenant. You wouldn't even know of the former subjects if it wasn't for trying to accomplish the goal of stopping the war:)
