The only reason I decided to speak up is with the thoughts on why 343GS brought MC to get the Index and activate Halo. Now personally, I have yet to finish the book trilogy, but I believe that the reason that the Moniter was so eager is that there is only one way to activate Halo. The weapon part of it can only do one thing. It's not as if there were any other "modes" that Halo's weapon has.
Why would he care about the activater's purposes if the result is the same? If this "Reclaimer" wished to destroy a different race than the Flood, and was so focused on this that they didn't care about the decimation of all other life, 343GS would have no reason to object because the process would also eliminate the Flood. Besides, if the activater took the Index and then did not wish to activate Halo's weapon, which would really be the only contradiction of the Moniter's wishes, he would just turn on him and hope that someone else wanted to do it, like what happened in the game.
It might be interesting to see if 343GS would care even if the Reclaimer did not even resemble a human, which would be the case if the Forerunners were not human, though they must have looked something similar if MC was confused with whoever the other Reclaimer was.
On a side note, I have a different opinion on why the MC is called "Reclaimer". This also may be disproved by the books, but I'm thinking that "Reclaimer" is just a term that the Moniter assigned to MC, since he was to "reclaim" the Index. There may have been a past Reclaimer, and the Moniter may have mistaken the MC for the other one, but it also may have just been like a position or something like a rank.
