This has happened to me before:

If, for instance, you make the pistol shoot needles, and then you make the Needler shoot rockets, the pistol will end up shooting rockets, because you changed the ammo of the weapon the pistol is based after.

Or perhaps that problem was just my limited knowledge of HMT 3.
