I think I have a few answers pertaining to your questions about why 343 would decide the Master Chief was a Forerunner while most Covenant forces were equipped in superior Forerunner tech.

The Covenant have been reverse-engineering all the tech they find. They scrounge for technology, then try to remake into something they can use, like the Elite's armor or gas masks. It's not like the Covenant found racks of gas masks in some old Forerunner structure. All this modification might have altered the look of the Forerunner's technology so much that 343 might not recognize it as Forerunner-based.

Secondly, just because the Covenant have been swiping the Forerunners' technology doesn't mean that 343 would mistake them for Forerunners. Just because someone is wearing your clothes doesn't mean that your family will mistake you for them. Of course, all this relies upon Forerunners resembling humans in Mjolnir armor.

Also, 343 has been there for about 100 000 years right? If Halo is indeed an unmanned research station, then it's feasible that the Monitor may not have seen a Forerunner for thousands of years (between when the Forerunners were last on Halo and when the Forerunners left this galaxy completely). Assuming that the Forerunners continued upgrading their weapons' technologies in the interim, I think it's likely that a lot of the technology the Covenant have been salvaging would have been far more advanced then what 343 was familiar with. So even though the Master Chief's armor is low-tech when compared to Covenant armor, it might have been about what 343 had been programmed to look for.

On a final note: in the Library, 343 says:
"But, I suggest you upgrade to at least a Class Twelve combat skin. Your current model only scans as a Class Two, which is insuitable for this kind of work."

So, even if my previous supposition is correct, the Master Chief's armor still isn't as advanced as what 343 expected.

I thought I'd mention something that's been bothering me for awhile. 343 appears to be invincible, as evidenced by him surviving the fusion blast at the end of the game. Why would all the Sentinels be so ineffective and easily destroyed when compared to the Monitor? Are they really only there to control little Floodlings? Could it be that the Monitor was a later addition to Halo, when the Forerunners left?
