BTW-- there may be one other clue to the identity of Cortana.

Bungie's been asked repeatedly about making another Marathon game, to which the response was nearly always a (slightly) qualified "no."

On the Story page I came across statements by Matt Soell to the effect that the game codenamed "blam" (even if that was its codename only at the Story page :-) was NOT a Marathon sequel OR prequel.

By that, I'd interpret it to mean that none of the principal characters in Halo were principal characters in the Marathon series.

That may be another tip of the scales towards the notion that Cortana is not some permutation of Durandal, Leela or Tycho, but rather an AI of the same type who has knowledge of the events of the Marathon series through some contact with Durandal.
